B4R Question Arduino UNO R3 PWM pin(9,10,11) not working!!!

I was testing 2 motor driver IC (L293D) for controlling 4 DC motors which needs minimum 4 pwm pins for enable pins.In process of testing i was unable to control the motor speed through pwm Pins (9,10,11).I checked all connections and retried several times but no luck.
After all I put a wire at pin 9,10,11 and checked if they are shorted using multimeter. While checking continuity between pin 9 and 10 the multimeter buzz (i.e they are Connected) and same process i check between (9,11 / 10,11) they all gives true result of continuity but when i check between Pwm pin 11 and pin 3 the result is negative(i.e no connection).
Whats the problem with my arduino?Did i burnt my Arduino pin?
Do Replacing the Atmega Ic, will solve the problem?
