I have stupid question , after i finishing my application for arduino, i run it on the connected arduino which will work fine,i'll disconnect my pc from arduino. Is that application will saved to Arduino ship & run automatically when arduino is powered on?

That is correct. The arduino will execute your program when powered on.

Not a stupid question at all. This is actually one of the nicest things about working with microcontrollers. Once the program was loaded to the board then there is nothing on the board except of your program (and the boot loader). Just power the board and it starts running.
