If you change and save, for example, Activity Properties, App.Label,etc from the Project menu it doesn't affect the manifest file; you still have to change it manually.

The manifest file is updated during compilation. Make sure that you haven't checked "Do not overwrite manifest file" and that you didn't delete the default manifest editor text.
