May be it's not a smart question, but
Does the compiled jar file includes all resource files in the (File) directory, or I should ship them with the jar file.

Unzip the jar and see what's in there. If the files in question are included in the Files tab, then they are most likely packaged in the jar.

Yes, there will be a folder called Files. Unzip it and see.
