Hello,
which comm. protocol and connection type (server\client) is most convenient to time and attendance machine built with Arduino Mega and ethernet shield?

This machine could be installed in the same building where server is located, or in another branch. the main required tasks are, add\remove accounts(should be sent from server to all installed devices), download transaction file(from one device after another), and sync date\time.

The Arduino will be able to connect to the server? Are they connected to the same network?

yes, it is able to connect to server. yes they are connected to same network

TCP is better for this. However it will be much simpler to use MQTT. You can run the broker on the server.
