    I've got an application with JavaFX UI created with B4J. What I would like to do is to deploy it
    on my website and to allow users to start it from it. Either running remotely on webserver or running locally. How that could be done ? System as well should take care of 32 / 64 bit java support - and choose correct version of application.

    It cannot be done. JavaFX apps are regular desktop apps. The only way to run it is by downloading the jar or exe file and running it locally.
