Is it possible to change the package name during this process. I have a number of different build configs and I would like to be able to change the output.

The package name is part of the build configuration. If you are using multiple build configurations then you can easily replace the package name there.

You can do that using CustomBuildAction after packager

#CustomBuildAction: After Packager, %WINDIR%\System32\cmd.exe,/c move /y srcxxx.jar desxxx.jar
...
